Need help! Mill starts machining above part box.

When using 2 1/2 or 3 1/2 roughing setup, the tool moves above the part the clearance distance plus the part design height (Z). If I change either the clearance height or the part height then after posting, the tool moves to a different distance above the part/ tool zero equal to the sum of the new values and starts the machining program at that setting. Also, the program just runs a facing operation at each level specified in the program. The simulation runs ok but after posting and setting zero on my CNCMasters Baron mill, the program does not work correctly. I contacted MecSoft service and looking over my files, I was told there should be no problems. Anyone have any ideas or corrections for a problem like this?
